As far as I know, Malwarebytes does not integrate itself into Windows Security Center. Windows doesn't know that it is installed.

I use malwarebytes, also, and have recommened it often. If you are using the free addition, it will not be displayed by windows security center. The free edition does not have any real time protection. You can only check to see if you are infected and, hence not reflected by Windows Security Center.

Unfortunately Windows Security Centre is not infallible.
I too have programmes installed that are not listed.[Including one with Real Time Protection enabled.]
Have no concern. Just make sure you surf safely, scan as recommended, update regularly & everything should be ok.
Good luck tz frantic.
