Windows not genuine error after HDD upgrade

I was asked to move this to a new post, so I am reposting my original message and then an update:

I am also getting the popup that says Windows is not genuine after an HDD upgrade. It is coming up more and more frequently. I have "successfully" activated it over the phone and over the internet. The registry shows the correct key as being installed, but if I go to Windows system settings, it shows the wrong product ID, no matter how many times I change it. Also, if I go anywhere that you check if Windows is activated, it says that it is activated and genuine, but I still get the popup.

I have a screenshot of the Windows is not genuine message on my screen at the same time as The Microsoft Genuine Advantage Diagnostic Tool saying it is genuine. (See attached.)

    Update:
Following Slartybart's recommendation, I tried suggestions given in similar posts. I cannot post the errors received when I try activating, because I do not receive errors. It always tells me activation was successful, no matter what activation method I use.

Also, when I click resolve online now, it brings me to an MS page that downloads a validation program, which fails to install, error 0xC8000247. I have tried that several times.

In order to completely troubleshoot Windows validation & activation issues, please perform the following:

    1. Download and save this tool to your desktop:
    http://go.microsoft.com/fwlink/?linkid=52012

    2. Run the tool, and then click 'Copy' - ignore any errors if they appear

    3. Use CTRL+V to paste the full unedited results of the validation tool here in your next reply

How did you install Windows 7 to this PC?

This may simply be caused by a bad set of Intel Rapid Storage Technology drivers -

Installing the Intel Rapid Storage Drivers
try downloading and installing them from here - http://downloadcenter.intel.com/Detail_Desc.aspx?agr=Y&ProdId=2101&DwnldID=21730

    (you want the iata_enu.exe download)

Once complete, please reboot twice, then post another MGADiag report.

I installed it originally as a downloaded upgrade from Vista that was part of a site license for all students to install to their personal PC from my university. The problem began a year later when I cloned my HDD and installed the new one. It is the only problem I have had after the cloning, and I am not using the old HDD.

I tried downloading the Intel Rapid Storage Technology drivers, and I got an error that I do not have the correct hardware for the installation. I also noticed that the drivers say they are for Windows Server 2003, Vista, and XP, but they do not list 7.

It could be that you need the Matrix drivers instead....

The matrix drivers did install, and I thought they worked for a while, because the frequency of the Not Genuine error message pop-up decreased, but it did show up again, eventually.
