Ok. Commands were ran successfully. I will have to get the server rebooted sometime later this evening after the office closes though, I can't reboot it right now.

Good - I don't see any reason why we shouldn't give WU another try now.
DO a Check for Updates, and attempt to install ONLY the oldest update found -

If it goes in OK, reboot and try the rest
If it fails, post back with the C:\Windows\windowsupdate.log file.

This appears to be the critical error...

This should have been exposed by both SFC and CheckSUR :s
Please run both again, and post the new CBS folder data.

Interesting CheckSUR there!
Code:
Checking Component Store
(f) CSI Catalog Missing 0x00000002 78d83b90fd752da186005290de5865054595b4365f01ef03d2774762359bd110.cat eb791c894c4..db9856f58a7_31bf3856ad364e35_6.1.7601.18327_5cfb25e0f4f5b617 Missing catalog or invalid CatalogThumprint
(fix) CSI Catalog Missing CSI File Replaced Deleted CatalogThumbprint
Summary:
Seconds executed: 75
 Found 1 errors
 Fixed 1 errors
CSI Catalog Missing Total count: 1
Fixed: CSI Catalog Missing. Total count: 1
It seems happy enough now.

To be honest, looking at the CBS data (SFC is fine), it's a bit of a mess.
There are a number of 'corrupt registry' errors dealing with a number of Packages.
I'm not sure I have the knowledge to puzzle my way through them in any reasonable time, so you may be better off attempting a repair install of Windows, and going on from there.

I'll think on it overnight and get back to you in the morning

Sorry - a little late!

I don't think I've found any reason to change my recommendation.
Have a look here for the instructions for a repair install...
