Windows 7: Backup c: drive only?

You need to transfer "system" to disk 0 (boot sector, boot manager, BCD).
Another approach:
(1) Make sure disks 1 and 2 are marked inactive and disk 0 is set active.
(2) Boot from a Windows system repair DVD (make one from windows if you don't have one).
(3) Run the Repair option 3 times until you boot directly into disk 0.

It's better if you can temporarily disconnect disk 2 (D) during this process.
