Hi MourningStar,
If you click on explorer.exe and then left-click the entry in Task Manager you can open the file location. Several programs I have installed use explorer.exe and are in their respective folders. AOMEI PE Builder is one that comes to mind.
Explorer.exe is always running from C:\Windows; being the default desktop shell. That's what displays the taskbar, icons on the desktop, and start menu, etc.
When you open one instance of File Explorer, then you will see two instances. Open another and there will be three, etc...
Unless you are talking about Internet Explorer (which is iexplorer.exe) in which case one instance is opened per tab you have open, plus an instance for the UI Shell.

What Snick has said is correct. Once IE is opened it will show at least one instance even when you have closed it. This is normal & it also speeds up loading if required again later.
I did not say Snick was not correct.
On my machine it is NOT normal and never has been. It is new behavior. I discovered this when I ran CCleaner. I have run this for years (twice a week minimum) and the last couple of runs it has informed me that IE was running and to close it before continuing. I immediately look down at the taskbar and nothing there. Bring up task manager and 'sho 'nuff! This has NEVER happened before.
I have just started my computer & IE is shown in Task Manager even though I have not as yet run it. I use IE everyday for one website & Opera for everything else. I also run Ccleaner & I have never had a request to close IE first.
Could there be another program on your computer that uses IE & it has grabbed it in the background, perhaps an internet game or similar, that loads at computer start up & remains in standby.
Whenever I run Ccleaner I have it set to clear browsing history, cookies etc. except passwords & I don't run Ccleaner with any programs open.
I really can't offer any other solution. When I said "grabbing" I meant that a program that has to have IE or a browser to run, such as a game, or possibly a web based email program like Google Mail, set to load at computer start up may cause your problem.
