A few programs could have done so, can you point me in the right location in order to find where these registry changes could be located?

What programs have you used for registry cleaning tasks?

Registry Mechanic (However a scan has never finished)
    Advanced Systemcare
    and CCleaner.

All of which were used after the usb problem appear though.

I also noticed something, upon removing all USB devices and using the old fashioned keyboard/mouse. I came across no USB errors at all whatsoever. I plugged in my headset, it was found and installed right on the spot, no errors. However, when i plugged in a flash drive, they became non-responsive and gave a BSOD upon shutdown.

I have a feeling this is because of my missing removable devices.

Please fill in your system specs by following System Info - See Your System Specs very carefully. That will give us more information to be able to help you with hardware/driver concerns.

I apologize for the late reply times, but I've updated my system specs.

Edit: I think I might have forgotten to mention this, but removable storage devices appear in my BIOS.

Well, I was messing with the autoplay settings and I noticed something.

My iPod and my phone are listed in autoplay settings, however as shown, the only available option is to take no action.

Upon plugging in my iPod and external hard drive, I noticed a similar effect on both devices.
The computer itself notices the devices, thus putting both into a state to power up, however shortly the communication stops. (The iPod stays as it is because it does not automatically shut down, the external shuts down automatically.)

This may be related to your registry cleaning. I would suggest a Repair Install at the very least and would even go as far as to recommend you now Clean Install Windows 7 and not to mess with the registry in the future, even if things are not going well. Registry cleaning often just makes matters worse by further breaking the system down.

Here is my rant on it:
    • Many of us on the forums actually do not recommend automated optimization tools for Windows 7. Windows 7 does a much better job of handling its own optimization than its predecessors did. We especially do not recommend registry cleaning as an "optimization" step because automated registry cleaning causes more harm to the registry than it actually repairs.

In the future, if you need help optimizing Windows 7, please post a thread in Performance & Maintenance - Windows 7 Forums or follow the tutorial enclosed in that forum to Optimize Windows 7.

Backup any important files before doing the repair or clean install.

Assuming the repair install earlier didn't do a thing, the only problem I had with clean installing was i needed to access my external hard drive then back everything up THEN clean install, which wouldn't work at all.

I'm off to look for another solution on Google, Thanks for your help!

You could give USB Driver - General Fix for Problems a try again, only this time, instead of uninstalling all faded entries, uninstall all entries (faded and non-faded). This will reset all your USB devices and they will be re-installed on reboot. If you are using a USB keyboard and mouse, set up your power plan settings so you can turn off the computer by pressing the power button, and uninstall those USB devices last if possible. You may have to do some trial and error to determine which USB device is your mouse and uninstall all devices a couple times until you can do that one last.

From what I've come down to now is that this isn't directly a USB problem, it's a problem with USB storage.
Right now I have no USB devices that contain installers, or any bit of storage on them in general, and the blue screen issue seems to have gone away. The problem seemed to have first appeared when I got a spyware called "Disk Doctor."

I'm making an assumption here, if not a registry cleaner, then the spyware could have altered the disks in order to portray that they're "not working and in need of a fix." However, I did keep the spyware terminated so it could not properly boot up. I ended up removing it that way, I'm assuming a registry change has yet to be fixed by a virus scanner.

I have taken note that anytime I try to installed a popular anti-virus (PC tools Spyware Doctor, kaspersky) the installer either completely puts my computer into that "pause" stop, or the installer fails.
