Permissions issue

This is my first post so hello to everybody.

I have Win7 build 7600, 64bit.

I have issues with permissions on drive c:, mostly with system files. For no reason my OS changed permissions of Program Files (and Program files x86) folder to "special" and because of that lots of software can't work properly. For example, Flash Get can't save config files. Few other programs can not do that too.
I can't apply permissions from c: because I'm always getting "Access denied" for Program Files. "Access denied" shows not only on Program Files, but on other system folders (like App Data) too.
I've looked for some solutions how to fix that and I've found some software fix (, but this is only for XP and Vista.
Can someone help me with restore standard permissions? It's really big issue for me, OS got slower because of that and as I said many of soft doesn't work properly.

PS. I had the same issue on Win7 RC1, but it was much worse because I couldn't save ANY files on drive C: . So I've reinstalled OS and everything has working for some time.
This time I rather would not want to reinstall my system.

After taking ownership, apply permission for your account name by typing it in. Then check the box for full control.

Unfortunately some badly written applications will have issues with Windows 7.

Programs should not save any user or configuration files under the program files tree - this rule has been there since Windows NT 3.

Windows 7 is actually written in a way to automatically re-direct these files to the correct user area if the correct calls are used in the installer, but some do not even follow this

If you wish to get around this security restriction you need to take control of the application folder and give your username full control of the folder.

Due to the use of virtualisation and the TrustedInstaller user you may have to enable the hidden administrator temporary to achieve this.
