Windows not focusing on program windows properly.

I know this may seem related to the other focusing problems, but i haven't found one describing this specific problem yet.

I'm using a fresh install of Win 7 home premium on a custom computer. When I'm using programs, it seems like windows will lose focus on the window I'm currently using, or, the taskbar wont work (read, I can't click on it), Or, the minimize, maximize and close buttons on my windows will not work. All of these problems seem somewhat related, ive attempted regedit and rebooting.

I'm at a loss of what to do....

Well it sounds like either a out of control security app is locking down stuff it shouldn't be or something in windows has gone screwy.

As for something to do, you could try removing the security and seeing if the problem abates (if it doesn't just reinstall it)

And this will check the windows file integrity for you.
SFC /SCANNOW Command - System File Checker

Final thought is a virus, though people are usually aware they have done something that may have infected them and say so, if you think a virus is a possiblity I suggest scanning with this http://www.malwarebytes.org/products/malwarebytes_free in Safe Mode
