Have you checked if it is limited to your current user? You could try creating a new user through the control panel and log in to see if the problem remains with the new user.

This may be OS '12 virus related. Save all work as the program I am about to suggest automatically restarts the computer. Download and run the Fakerean removal tool
i tried to run Fakerean removal tool, but the virus defender says it's a virus? and all this popped up..

What virus defender gave you that gibberish? Believe me, that is not a virus. Try running it in Safe Mode if whs's suggestions prove unfruitful.
i exit my virus defender and ran the program...nothing happened or changed after the restart...

Well. if it only a few, you could rebuild them from the .exes in program files. https://www.sevenforums.com/tutorials/296-start-menu-all-programs-add-delete-shortcuts.html

i entered the guest account and the start menu looks exactly the same as my admin account --- the programs are still not there...

This SFC /SCANNOW Command - System File Checker may work and you may need to run it 3 times with reboots between. Otherwise try the system restore WHS suggested. System Restore
