I attempted relocating the Favorites folder and got the following error message:
Failed to copy files from C:\users\user-name\Favorites to D:\IEFavorites. The system call level is not correct.
What am I doing wrong?

Changing the C:\Users\(User name)\Favorites folder default location may cause Favorites in Internet Explorer to no longer work. This can help show you how though if you are not using Internet Explorer.

Perhaps I am the exception that proves the rule. My Favorites folder was relocated using Properties/Location/Move and I have no difficulty using IE8 Favorites.
In fact, my target Users/Favorites folder is static on an archived non-system drive. All of my existing, and any new Favorites perform as expected.
I think things are getting a bit mixed up here. (and MS is to blame for it)
The username favorites in the explorer is not the same as IE favorites.
The favorites in the explorer is for favorite locations (folders)
What the OP is trying to do is redirect that favorites to the IE favorites folder.
At least, that what I make of it.

I previously did it and no error message was returned. I did exactly the way as Antman indicated in his post.
I thought the Favorites was relocated but I just found that there are three entries of Favorites': Two under user-name(my user name that is) one of which contains only desktop.ini, and the other one contains a list of subfolders and favorties. The thrid one is in D:\Favorites where I pointed as its new location when I did the relocation contains exact same list of subfolders and favorites. For experimental purpose I added a new favorites and noted that both of the Favorites were correctly updated.
The above were done on another machine which I am using to write this post. The browser is IE8 being used.
The favorites link is a virtual link pointing to the actual files contained in your folder on D: so the responses you are getting are correct - changes in either the virtual or actual location will appear in both.
The other one you have in your user folder is I believe a remnant of the virtual link to the original location in c:\users.
check the properties of the additional link - it may point to the c:\users if it has retained the original link - this link may be deleted without issue although you will sometimes need a reboot to enable this.
When moving the location of user shell folders you should recieve a warning about the possibility of creating a duplicate although sometimes this does not appear and can lead to the duplicate you see
Getting back to my original question, I wonder why I can no longer do it as I once could.
The reason why I wanted to do again was that I noticed that there was favorites folder under C:\users\user-name\ where it should not be and this Favorites was being updated and not in one in D:\. So I deleted Favorites folder under D:\ and attempted to relocate here.
I would backup the contents of your Favorites folder, then use OPTION TWO in the tutorial below to restore the default location. Delete all Favorites folder, and type shell:Favorites in the Start Menu search line and press enter. Next, restart the computer a couple of times to restore the default C:\Users\(user name) folder.

Afterwards, restore your backuped contents to the folder and start over using the tutorial below as a guide to relocate the Favorites folder.
