That's great. How about extensions and plugins.
After trying what Bongo recommended, if you are still have an issue you could try updating/reinstalling your graphics driver. I read some threads on the Firefox forums that suggested that could be a solution to the problem. I believe the correct driver is here. Check to be sure first. And I know you did the stress test, but I think the driver could still be a culprit.
Tried disabling them all and rebooting it, and the issue is still occurring.
I'll take a look at new drivers for the graphics card tomorrow, It's getting a bit late to be trying to fix computers for my liking.

A new profile was suggested, not sure if it was done though.
You mentioned Youtube and Flash. I know you've reinstalled FF.
-> Flash someimtes has problems and requires the Flash Uninstall procdure (pay attention to step 3.d, there are more folder/files)
What theme (ff & Windows) are you running? You said that if you use a non-Aero theme or change performance settings that the issue goes away.

I figure if I offer enough "good" ideas, I might get lucky and one of them will fix the problem.
Seriously though, most of the time I can't keep up with lots of folks here - I type too slow and y'all know where the needed tutorials are to save time (I have to search even if I bookmark them)
I don't want to distract someone from a path they're following. It can confuse people, so I put out the disclaimer "Follow other advice before...."
Nope, no luck. But I still am finding one thing that solves the issue, but I am unsure how.
If I open firefox, the issue will occur same as normal. But if I type in: About:config, filter for "browser.tabs.ontop" and change it to true, the issue stops happening.
That is, until I restart firefox. Then the issue reappears. So if I do the same again and set it to false, it stops happening. Until I next close and reopen firefox.
So it's somehow related to a setting, or just changing one of the settings stops the bug until firefox is restarted.
