Programs unable to startup (HKLM:RUN) type

Apparently, my (HKLM:RUN) programs doesn't work on startup. I've used the guide and Googled some answers, yet they failed to work. I used Ccleaner to check what was wrong. It seems that the programs I wanted running on startup shows that it is enabled. I even checked with MSCONFIG and it showed that it was enabled. I restarted my computer and wasn't able to run it. What was able to work though was the Startup User way. I was wondering why my original HKLM:Run wasn't working.

If this helps, I'm using a modified shell called BlackBox. I don't know if this affects it or not. A friend of mines uses it and was abled to have Skype start up normally. When I changed my shell back to original (the Windows default), my programs ran perfectly normal.

I've never heard of Blackbox but if it causes your PC to malfunction surely the answer is "Don't use it" or am I being totally naive?

I'm unsure if this is a cause, but my friend said it wasn't. It's just a skin to make windows look different. I'm just stumped cause I can't solve such a easy problem, yet so difficult. When I checked my registry, I was able to find the logs there. If I were to run a clean boot, and then run the two .exe, it would work, but if I were to have it on startup, it would not.

Edit: This is what BlackBox is http://bb4win.sourceforge.net/bblean/

But i thought when you said "When I changed my shell back to original (the Windows default), my programs ran perfectly normal." In what way did this not cure the problem?

I want the shell running (it's just a personal customization), but I can't navigate the problem. Although, I did find appcrash files on appdata/roaming.
