My computer won't start any programs

When I start my computer everything's seems to be OK, except when I try to open any programs nothing happens. Windows explorer is also very slow. I would open a folder and it would not respond for a couple of seconds then it will load, but I won't be able to open any files. Also, when I try to shutdown or restart my computer, my desktop background is displayed with nothing on it (no files or folders) and it won't shutdown or restart. I have to manually hold down the power button for it to shut down. Everything works perfectly fine in safe mode. I ran Malware Bytes in safe mode and I removed all of the malware but nothing has changed. I used System Restore to restore it to a date when the problems didn't occur, but that hasn't fixed anything. Please help!

If you were infected there may be damaged System files. So run SFC /SCANNOW Command and work through the other Troubleshooting Steps for Windows 7
