Tried moving /users to a new drive ran into problems

So I followed the instructions in this link

Move the Users Directory in Windows 7

Everything moved over but my desktop disappeared and all my running apps are gone so I did the reverse to chang it back and was somewhat successful. I still can't change my background from the black and everything seems to have disappeared in terms of preferences.

Now is there a way to move over parts of the users folders as my SSD is quite small and mods take up exsessive amounts of space that can be done reletively simplely?
