Mutliple issues : System Restore greyed out, .exe not opening, ect.

So, for a few weeks now I've been trying to fix my computer. I have several problems that seem to be building up one on top of the other. In order of what I consider the biggest issue this is what's going on.

1) When I restart the computer it takes a long time and goes through this black screen where it wants to scan the system. "Checking file system on [Drive], the type of the file system is NTFS. One of your disks needs to be checked for consistency. You may cancel the disk check but it is strongly recommended that you continue"
It does this on two drives and when I let it run it always gets stuck halfway through.

2) I'm unable to run .exe programs. Particularly the antivirus, antimalware programs I have on my computer. When I click to run nothing happens.

3) System restore is completely disabled, its not even showing the drives under the available drives list.

4) Unable to download anything. All downloads remain in an eternal loop and never even acknowledge that they are trying to download.

Several things, sorry for the long post.
Now, my OS is Windows 7 64 bit
I'm running on 6 GB of RAM
An AMD Athlon II X2 235 Processor 2.70 GHz
I have Malwarebytes Anti-Malware and Avast for my protection software.

I have already tried booting in safe mode, it won't even boot into safe mode.
I can't access the repair option from the menu either, it black screens.
I feel like this might be a virus, so if the answer is that I need to do a complete system reset then that's okay, I'll back everything up and do so. I'm just hoping that isn't the case and there's something I can do. I would attach photos but that also seems to be something that's broken atm. Thank you for any and all help and have a good day.

These multiple issues seems a lot like caused by a virus, but they may not be though... It's a little hard to determine if it's a virus as you say, but it really seems. I would like to help you without the need of clean install, but if that's caused by a virus, you'll need to do it for the stability of the system.

What happened before the issues? Did you installed some "suspicious" software or modified something critical like "regedit"? I can't determine if that's a virus without this information. Can you open default OS applications like "Task Scheduler" or "Task Manager"?

The only thing I uploaded was Windows updates, updates to my virus and malware protection. I did install some new games, but it was through steam. The issues started with it asking to check my backup drive for consistency errors, but after I repeatedly ignored it and did this to try and stop the issue, which made the drive completely inaccessible. And then the other issues started.

I can open both of those, but had to do a workaround to access System Restore.
Task scheduler says that I can't use it however, says I need to reconnect. It seems to be that what I can't open are things that I can use to fix the problem. Defrag also won't pull up.

Please remove your 2nd drive from your system, (games/data??).
Then try system restore/programs etc.

You mean remove the physical drive? If so how do I identify the drive I want to remove?

You probably has a defective HDD.
Boot from the Win 7 installation disk, go to repair and launch a CMD window.
chkdsk c: /f
chkdsk D: /f

If it finds bad blocks or bad clusters, the disk is dead and must be replaced.

What Roy suggested is, with the computer shut ed down, open the desktop case and remove the power cable from your 2nd drive from your system, (games/data??).

Thanks everyone for the help. I've decided to take my PC to someone to get it fixed. I'm not tech savvy enough to do it for myself, and I don't want to break my computer trying to remove the hard drive. Also don't have an installation disk.
