Have you modified the themes in 7? That may have broken something - the Adobe startup crap is also unnecessary - try Foxit Reader instead.

Yes, I am using a custom theme. But why would it affect the shutdown of apps?

Windows 7 Ultimate x86-64

It may have broken associations or dll's - reinstall 7 and keep away from the themes. Se if that fixes the issues.
