Well, here's hoping I did everything right:

PS: Before the issue is solved, there are a bunch of random files on my secondary disk, presumably from Vista. Things like: eula.1042, and install.res.1042.dll, and VC_RED, and a folder called 6a7e2d01475381a44dc3ee with dozens of folders in it. What are these? are they safe to delete?
Get the system and active disk stuff straightened out first using Diskpart per the instructions given.

After that is done---I notice that your game disk is disk 0 and your C drive is disk 1.

It's preferable that the game disk is disk 1 and the C drive is disk 0. You can get away with it the way you have it in most circumstances, but I have heard it can occasionally cause problems.

You can correct it by swapping cable connections inside the case--the cables from your drives to the motherboard. Just switch the connection at the motherboard end.

Ahh, Diskpart.exe, that program was useful back on vista... Alright the drive is Inactive. I tried looking for the boot files, but i couldn't find anything on the drive (excuse my Noob-ness) Rebooting now.

As for the files on the game disk, im aware that they all need to be re-installed.

I tried to delete the folder with all those weird files in it, but it said: You require permission from S1-5-21-3851587055-1910750358-4213946572-1000 to make changes to this folder.
files are from vista so not allowed to delete. Security issue. Is this just a warning? Or can't you delete them whatsoever?

Ignat- Yeah, I always had the feeling that my SATA cables were backwards (I built the computer myself) I'll swap them in a second. As well, disk 0, the 700gb one, is now inactive.

Kaktu- It won't let me delete them at all, but no worries, I'll find a way to (with ubuntu or midnight commander or something)

It looks like everything is in order. Disk 0 is simply stated as Healthy, Primary partition, and Disk 1 has everything else, it is also now 100gb, and the second section of the drive is its own partition.

Unless someone has something else to say, I'll mark this as solved. Thank you very much for the help Ignat and Kaktu, I'll add to both your reputations.

Hidden Files and Folders - Show or Hide
option one, item 2 and 4 ... that should show the files and folders. At least activate that temporary

search yourself. Take ownership of the files and folders (include subfolders). It's in the security tab.
