That's because they are controlled by a Marvell controller and not the Chipset controller. You will typically get better results from the Chipset controlled ports. IRST will only work on the Intel chipset controllers.
Yep time for a new MB upgrade

Edit: I purchased a Marvel 4 port SATA 3 PCIe card. didn't go well installing the first time.
I may have needed to disable to the onboard Marvel ports. Total fail broke my Dual boot broke win7 broke win 8.11
Disk Images restored still not boot
Win 8 disk image restored still no boot got Error NTLRD missing.
Windows install 7 fails to find partition
    Clean SSD
    convert
Clean Install win 7 pro, up and running on SATA 2 port.
I think if I get this card to run it should run my SSD's Faster

Even though you are getting lower benchmarks than others with sata III ports, you are doing OK. What makes the difference is not those big numbers the manufacturers put out or that others (like me) like to brag about. What makes an SSD so fast is as an OS drive 90% of the speed is from the response time and the 4KB read speed. Now, compare those things to the people who get the big scores and I think you will find your results in those areas that really make a difference, are not much different. Besides, your drive, the way it is right now is 10 times faster than a spinning hard drive. So, things are not as bad as they seem. Scores don't really matter. The response time and 4kb read speed is what really make a difference.

Here's a few benches from the Evo I installed recently. Nothing amazing but about right. Seems like a nice drive and the Samsung software made it very easy moving my OS from my old Vertex 4. A couple of clicks of the mouse and it was fully transferred and working perfectly within 10-15 mins :)

Very similar to mine Paul although I have noticed some slowing over the last six months I have had it but still no slouch.

Mind you the SanDisk Extreme in this laptop has showed no signs of slowing down at al.
