Any of these can tell you without having to open your case.
We might be able to if you will give us your motherboard model information that can be found from those links I provided.
I am using the: GIGABYTE S-Series G41M-Combo Motherboard.
Nothing I'm reading in the manual or on the manufacturer's site or Newegg says anything about the USB being powered when the system is off. So, I have no idea if this is a feature of the motherboard or if there is some misconfiguration or something is wrong.

When did this start occurring? What was happening with the system around the time it started occurring?
Only occur after i replace the motherboard.
I would call Gigabyte support, then, and ask them if that is normal.
My ASUS motherboards have jumpers on them to enable the USB ports to be powered from the power supplies +5V AUX supply when the PC is off. Its also used to provide power to my PS2 ports to enable powering up my PC by clicking my mouse or pressing a key on my keyboard. There is a BIOS setting to enable Power up with Keyboard or Mouse. To actually have the USB ports power down with the PC though I have to move the jumpers. Don't confuse this with coming out of sleep mode. Enabling this option enables a power up just like pressing the case power button.
You would think the manual would say something about that, no?
