Well it didn't work. The Main drive is now the C drive which is great. But the other drive still won't show up in windows.

It doesn't make any sense. It was working fine before I reformatted earlier tonight.

Ok.. here's what I would do, and it might take a wee bit of time.. I would disconnect all but your main drive... hopefully its the one with the mbr on it... make sure that it is set to master.. insure that it is connected to the IDE cable in the master position ( the first one ) physically remove all other IDE cables from their respective drives, then reboot. This should force the system to recognize your drive as C.... if you succeed, begin the process of adding your hard drives back one at a time, ... let us know if this helps.... I could be too close to some Bozone ...
Did ya one better. I reformatted for the second time tonight. But bloody windows still won't see the drive. This is killing me.

It just doesn't make sense. When I slave the DVD drive, it works no problem. When I slave this hard drive, windows sees it but can't use it.

Could you have a bad ribbon cable or a bent pin on the HD ? Do you have any spare HD ribbon cables to test ?
