Cursor loses focus after Windows 7 clone

Just goes to show how a) you can make assumptions that every problem is down to the last action taken (well, it may have been in part with this) and b) it pays to really determine what the problem actually is before posting!! Turns out to have only been affecting Firefox as the cursor behaved correctly until Firefox was opened and then only when working in it - so a reinstall of FF later & it seems to have solved the problem. Hopefully might help if anyone else should ever run into anything similar. May possibly have come out of drive letter changes.
I cloned my Windows 7 x64 (fully updated) drive (3 partitions) across to a nice new 2TB Firecuda SSHD drive over the weekend and have been enjoying the improved speed and access times etc. Everything's been fine apart from this one issue with the mouse.

I'm using a Kensington trackball with CUrsorFx and never had any issues whatsoever prior to the clone. Basically while I can usually see the mouse topmost when I open the likes of the browser, it then disappears behind any other windows I open e.g. Bookmarks or password manager etc. as you can see in the pic. Even if initially it sits above a browser window if it loses focus for any reason it will disappear behind it also, but is more easily brought back by clicking the taskbar when the mouse is down the bottom of the screen.

So far I've:
Reinstalled the mouse software,
Reinstalled CursorFX
Checked out all the mouse settings,
Changed to a basic Windows mouse and
Run a Registry cleaner
- all to no avail.

Any ideas??
