No that's not right. If you are running Windows on Core2Duo processor, windows will use both the cores by default. So you need not change it. Also, changing the number of cores in msconfig simply means that it will affect the boot process. if you select 1 core, your computer will use 1 core while booting.
For more logical explanation, simply open task manager(Processes Tab) and you can see that windows is using both the cores.
