Try wiping the HD first if you've backed up everything you need. Boot the installer, press Shift + F10 at first screen to access a Command Line, run Diskpart Clean Command.

Read the tutorial for Clean Reinstall again closely to understand and ask back any questions.

    Thank you!

I've got one problem though, my blu-ray drive in the laptop stopped reading DVDs just before I reinstalled, hence why I installed from USB, and would only read blu-rays. It's still the same. Will it be the drive itself?

    It now says
    'BOOTMGR is missing
    Press Ctrl+Alt+Del to restart'

    When I try to boot

That means the HD is trying to boot and not the installer. You must format the stick correctly with the lastest official ISO as given in steps 1 and 2 in Clean Reinstall - Factory OEM Windows 7.

Set the HD first to boot in BIOS setup, Then tap the one-time BIOS Boot Menu key at boot to select the flash stick from boot menu, listed under USB, Removable or HD's.

If you don't have a one-time BIOS Boot menu key then set the flash stick to boot first in BIOS setup. But do not allow it to boot again when it reboots later in the install.

Before I did anything, I took my pendrive out and it booted.

Thank you for all your help.
