    Would marking C: as active do anything by any chance?

    Yes it will make the C:\ partition bootable .

    Ok this time I didn't mark the newly formed C: as active. That seems to be what was causing the problem.
    But Now I seem to have another problem
    system prep tool 3.14 keeps popping up.

    Looking it up apparently It is from rearming the system more than 3 times (which I have done to day)
