There are many other tools and methods in the steps for Clean Reinstall - Factory OEM Windows 7 which will assure you get and keep a perfect install.

Btw, while installing a specific set of updates and subsequent reboot, my PC stuck at the "Shutting Down" stage for nearly 40 mins after which I had to manually reset it and start again. I remember this happening the last time I installed updates and also noticed it happening with a friend's laptop - so I guess a specific update is buggy.

Any idea on how to identify the file that caused the pc to get stuck at the shut down stage?

In my case, the only USB devices connected were the Keyboard and Mouse. Do you think it might have caused the issue?

One more thing - I am using an AMD FX 6100 CPU and I saw 2 patches released by MS for the FX series CPUs - should I manually install those patches or would those be automatically installed through updates?

An update is available for computers that have an AMD FX, AMD Opteron 4200, AMD Opteron 6200, or AMD Bulldozer series processor installed and that are running Windows 7 or Windows Server 2008 R2
An update that selectively disables the Core Parking feature in Windows 7 or in Windows Server 2008 R2 is available

Before running the Clean Reinstall I'd wipe the HD of all boot code first with Diskpart Clean Command.

Then if you'll follow the steps closely using only the tools and methods given, you'll get and keep a perfect install for as long as you do.

I deleted and re-partitioned the drive before installing windows? Isn't that good enough?

I already installed Windows and all the apps and now downloading updates - did I miss doing something important?

In rare cases residual boot code can interfere without wiping the HD first but its not strongly enough indicated here to do it over.

If you installed apps first before doing all updates then you're not closely following with the tutorial. Stick with the steps in tutorial going forward if you want a perfect install.
