On the Misc TAB is a button to 'Rebuild WMP Library' - (Media Center uses the same library)
Ok, did that. But now the files don't even pop up anymore when I go to movies. Other files do pop up, but not the mkvs which are in the same folder.

use Explorer to go directly to the file and doubleclick it, If it plays, the links in the library are screwed. remove them, and then be sure to add the directory of files, not a shortcut to the files.

Still nothing. Any other ideas?

Could something have happened when I added my xbox as an extender? Because I did that recently.

if you use explorer to browse to the actual file and doubleclick it, does it play in WMP?
IS your system 64bit? If so, have you installed the x64Components addon?

No, it doesn't.

Yes it is. And I don't believe so. What is the x64Components addon?

download x64Components

it is an addon (also written by me) for 64bit systems containing 64bit codecs.

Alright, it's working! Thank you. But I can't celebrate yet because the audio is very low. So low it can't really even be heard. Any fix for this?

I know its an audio problem, but 1st, try disabling the Microsoft Video decoder on the SWAP TAB in the 64bit settings app.
If that is unsucessful, re-enable it and disable the Microsoft Audio decoder.

Neither worked ... any other suggestions? I remember I had this same issue with the last computer I had trying to get MKVs to work. I can't remember how I got around it.

For x64 Media Center playback, you may need to disable the DivX MF splitter on the MKV TAB
