I'll give you my opinion on that, Yes I would uninstall that software and just use Media Center for your TV needs, you don't really need two apps to do the basically the same thing.
As for the STB, on mine I had to start the MC set up using the STB remote and then when prompted finish with the one I mentioned above.
Also like mentioned earlier I don't have your same card so these are just my opinions and what worked for me.
If you still have questions or want to know more, don't hesitate to ask there's always someone here to help.

    STB remote

what do you mean you used the STB remote up until you had to use the new remote you mentioned.

When I open WMC7, I just click on set up tv and it walks me through the process. I never once had to use the remote. Maybe I am doing something wrong.

I have the coax line coming into the STB, from the STB to the tuner card. I did not use the S-video to RCA cable adapter that cam with it, didn't think I needed that.

I did try just using the coax and set up as antennae not cab le, and a program guide did appear and I got 1 channel, but when I clicked on the program guide it said that channel had no tv signal, but that was the first time I got a guide to appear. Boy is this rough....

It will scan your setup and see if you have a STB hooked up and then ask if that's the setup you want to run.

You may not need a remote with your STB, I had to use one to get more than basic cable.

    correct

That's exactly what it did ask me and it looked all correct until that damn IR Receiver hardware not found message came up.

I'll try uninstalling the other software and see if that helps, but I do hope it's just a simple fix and I just need a remote

One quick question, is your service ClearQam?

To be honest I'm not exactly sure, My cable provider is Comcast and I needed my STB to receive channels above 34. My understanding of ClearQam is it's a digital signal, other than that, I'm sorry but I can't give you a better answer.
I hope you get it all sorted out.
