I'm not sure how well it handles subtitles but IMO the best video converter is Freemake. Give it a try. Free Video Converter| MP4 FLV 3GP AVI MKV DVD| FREE Download

There may be no need to convert depending on the Video/Audio Stream.
You can demux it, and use MP4Box for example to re-mux into a MP4 file. Takes about 30 seconds or so depending how fast your HD can read/write.

If the streams are incompatable, you'd be better off just re-ripping the orginal with the Video/Audio codec you need, and proper container for it. Recoding files which have already been compressed significantly will degrade the video quality.

Please tell us what video formats do you want to convert MKV to? AVI, MP4, 3GP or some other video formats? For video converter, there are many free video converters, you can find them through google or Yahoo easily.
