One of the two sets of fans blowing over the HDDs needs to be reversed. The way you have it set up now, the air coming from those four fans will meet each other over the SSD and the heat the air picked up when passing over the HDDs will heat up the SSD since the air flow from one side will counteract the air flow from the other side. The SSD should be placed on the side of the two HDDs that's upstream of the airflow instead of between the HDDs. when between the HDDs, the SSD will pick up heat from the HDD getting the airflow first; you do not want to heat up a component that is barely generating any heat on its own. I know this will kill symmetry (and I'm a huge lover of symmetry) but the health of that SSD is more important.

Unless you are trying to keep noise down by running the fans really slowly, one 120mm on each side of the case would be plenty. However you really need more fans on the MOBO end of the case. The CPU and GPU are your real heat generators. That single 120mm fan isn't going to move enough air to cool those components.

If you were counting on the four 120mm fans you have on the drive end of the case to also cool the MOBO end of the case, you need to relocate the fans cooling the drives to the end of case so the air can move in a straight line down the length of the case. This would allow you to keep the existing layout of your drives without heating up the SSD any. You can then use a 120mm fan on the back panel attached to the MOBO plate and an additional fan down at that end to exhaust the air coming in from the drive end of the case. You need to have more fans blowing air in than blowing out to maintain a slight positive pressure in the case to help keep out dust, especially if you are going to filter the intake air. In this situation, you could run four fans on the end with the drives to ensure enough air will get down to the MOBO end of the case. Just make sure the fans will be at least 4-6" from any wall or other furniture to ensure adequate airflow.

I don't see a air flow pattern (path).
I would suggest that a path should be created.
You will need a direct path for intake to go and then a path for that intake after cooling a object to exhaust.

Your patter as it is now show a bunch of intake air coming and no direct method of remove the now hot intake air.

Personally I believe that one should concern themselves with the flow path of air.
    Where the intakes are located.
What is the path to the hardware trying to be cooled.
What is the path for the now heated air to reach the exhaust fans and escape the case.

As you have it now the intake air will just run into each other with no direct path to be exhausted. Which will create a dead spot of air flow over the hard drives and ssd which will create a hot spot.

I got the parts, so I'll first go with positioning the parts.
What you think for positioning the Hdd /ssd. To be in horizontal or vertical position?

I personally think that horizontal will be better, mainly for keeping them cool. The fans behind the ssd will be intake, and that one from the other side will be outtake. Better like this one or?

Where is the MOBO getting air? You are showing only one fan so 'tis a wee bit confusing.

I don't have enought fans atm, only one for measuring. There will be fans like this:

That two fans above the cpu cooler, I think will be better to be intake...

Which side will you be sitting ?
I'd make that the intake on both sides and exhaust away from you unless it's cold where you're at

Have all fans as intake and speed controlled on the front side of the desk then push air across your components to exhaust out the back of the desk, don't confuse the air directions.....keep it simple and speed control all fans or rethink for premium quiet fans !

Perfect so intake from your left and exhaust to the outside of the desk will be perfect. Those CM fans should work out well and if possible use a PWM fan header to a PWM splitter like one of these.
