I don't really get the point of the exercise but we all have our preferences. I'm happy to have my PCs sitting slightly raised from the ground by the side of the desks. If you want it hidden from view you could consider building a separate cabinet with a door but ventilation may be an issue even when built into a special built desk.
Built it pc is idea from 4 years ago, so now I'm gonna make it happen. :)
For the cooling, it will be propertly cooled. I have parts with low TDP and low temperatures, no OC for now, there is no something special like water cooling or etc. It should have 6 x 120mm fans from sides.

I would make sure the desk uses mobo stand offs for a ATX and or MATX so you have future proofing. Use a platinum PSU at 850 watt and above !
Yes, I'll cut off that part for the motherboard from another case, and will mount the MB on it.
For the PSU, now will stay with my Matrix 800W because I don't need more power atm. After that I'll go with CM G550M, it is enought for my configuration. 850W especially Platinium editions are very high price for me and it's nesessary for me.

The only problem is when you want to move your PC you have to move a desk.

Thank you Mike. I was talking with the man that will do the job, and the parts will be cutted about 10 days as he said.
After that, I'll take them home, mark the parts on it, and bring them back to be propertly cutted again. After that, they will be assembled and I'll start to build the pc, and customize the desk. :)

Thread will be propertly updated. :))

Tommorow, I'll take the parts that I need, to mark the parts and holes. I was thinking about this combination...
It's a small picture from pen, not a drawing in Solid, but it's okay I think.

That small circles are holes for the cables, which will go under the motherboard. ATM I have only one hdd, but will buy one more, and they will be placed there. From the sides I think that in total of 4x120mm fans will be enought to keep them cool. They will take fresh air inside.
That one above, I plan to be 1x140, or maybe 2x120 above the cpu/ram. I think that will be good to take the air outside.

So, what do you think about this one? Some suggestions?

    Thanks, Boshko.

Well yes, I was thinking about that also... But because fans will blow directly on the hds's they should be cooler. Also, I was thinking about positioning the ssd of higher place than the hdd's.
