Responding to this old thread because it comes up in searches and I just found a solution to my same problem! For me, the culprit was NuanceWDS.exe, a process that is installed along with some Nuance products (like PaperPort in my case). PaperPort is often bundled with scanners and printers, so this file may be pretty common.
The solution was to de-select "pdf" as a filetype in the Indexing Options (Control Panel), under the "Advanced" button, "File Types" tab. Then stop the NuanceWDS.exe process and delete or rename the file. Reboot to be safe, and re-enable pdf as a file type for indexing options.
BTW, I really like Everything as a fast desktop search tool, but it only searches filenames, not file content or emails.
It is now 1 day later and after booting up Windows, my index, recreated after a 7 hour run, had disappeared again!
