I finally got the time to follow whs' advice and use Partition Magic to scan my hard drive. It found no errors but get this... as soon as it finished and I rebooted chkdsk magically started working on its own, doing the scheduled scan no number of previous reboots accomplished before.

Very strange. Problem is CHKDSK ran all night and I missed the results, does anyone know where the log might be?

    1. Go to Event Viewer > Windows Logs > Application
    2. Right click on Application > Find
    3. Type CHKDSK int the little window and Search
    4. It gives you info like in the picture

Ah, that's good, seems like there are no errors and even my autochk.exe problem was solved with the partition magic scan. Odd, but satisfying. Thanks so, so much everyone.
