Windows 7 won't boot, SFC found corrupt files, hdd/files still intact

I get a windows boot error 0xc000000e if I try to boot into safe mode or launch startup repair through through windows boot manager. I tried using a windows 7 recovery usb but startup repair says it cannot repair the problem automatically. Through the command line I ran chkdsk /f and /r multiple times, and now all the files verify and and there are no more bad cluster errors, but I still can't boot. I can get into f8 options but safe mode doesn't work nor does startup repair so I'm not sure what good that does. If I try to boot windows 7 normally, it hangs on the startup screen and the animation doesn't run.

I used partition wizard and it can explore the filesystem fine. It also says that the partition with windows 7 and all my data, is inactive. I tried setting it active using PW but it doesn't do anything. I also tried to fixmbr but it doesn't seem to make a difference either.

I ran an offline sfc scan and it said it found corrupt files but was unable to repair, which I would usually do a inplace upgrade but I can't boot. I'm running chkdsk /r again to see if I can atleast get into safe mode then do a repair install, and finally make a clone when my replacement hdd arrives. I have backups but since they were ran while the partition wasn't bootable I'm not sure if I can get it to boot on a new hdd anyway, which is why I want to make a clone while running windows 7.

I am not sure why I keep getting hdd inaccessible errors or why I'm unable to boot when every tool I use can access the drive fine, and when chkdsk "file verification completed" without any i/o errors. There must be some corrupt important system32 files that SFC can't fix thats preventing boot? I'm not ready to wipe the drive or start over if I can access the partition fine just win7 doesn't want to boot.

Is there anyway to do a repair install if I can't boot without deleting all the data thats still there? How do I get sfc to fix those files?

The antivirus scans didn't show anything

I just plugged into into an external enclosure, everything shows up fine now actually, before it said I needed to format it. Chkdsk must have fixed somethings. Any advice on making a bootable clone of the disk while its in the enclosure? I'm wondering if its even a hdd problem at all. Windows keeps throwing that error and telling me its inaccessible when I can clearly access everything using the enclosure and partition wizard etc.
