Change the compatibility mode to Vista for messenger and that should stop it for you, others have had the same problem and that way your messenger will be minimized to the system tray.

Why didn't I think of that???!!!
Just changed the compatibility to Windows Vista (without SP's) and it worked.
I did had to click "Apply" otherwise he wouldn't remember my settings!

Found the option, it's under Security, last one.
WLM has the option of turning off the auto start in its own options. open WLM and then find the preferences and just uncheck START WLM WHEN WINDOWS STARTS
Please read the question carefully before responding - and read the rest of the posts as well.
2 other people already suggested this, and this is not the issue the OP is having - it is not the "starting with Windows" that is an issue - it is the fact that the WLM window pops up whenever he visits a site that has a Windows Live logon scheme and tries to log into the site.
This could be 2 minutes after he has booted the machine - or 2 days.
That's exactly the one! I too had the same problem of Live Messenger popping up for no obvious reasons from time to time. It does not require you to log in to any of the Live related pages. Just visiting them is enough for Live Messenger to start up. Honestly, I had no idea that such a feature had been added. And now that I know, I can turn it off. It is quite an annoyance. This is a much softer approach to solving the problem than editing the registry or startup scripts or running in compatibility mode.
