Go to your sound control (click on the speaker in the notification area)
    Go to the Advanced tab
Uncheck the "allow applications to control this device"

Im merely suggesting XD, don't really know if this will work or not alright?

in Skype, go to tools>options Audio settings. that's where you choose your speaker and microphone output

I've always had to reset the application making the sounds prior to using headphones. example: iTunes... I can't just plug in my headphones, I have to restart iTunes for it to move all sound to my headphones. You're probably using usb devices, right?

Tried plugging in headphones then starting skype
and tried tools options audio settings..its already on highest priority headphones when i have them plugged in.
my friend doesnt have any problem with this and he's on all default settings. So maybe it's somehings to do with my computer settings..but then again he's on a macbook pro.

Sorry for any spelling mistakes I've been replying on my ipod
