As this is a new build, it could be a defective motherboard (since the audio chip is on the motherboard).

But, the first thing is to verify you are using the Realtek sound driver from MSI (for Vista/Win 7). If you are just using the default windows installed HD Audio Codec, that can be an issue.

Also, try the rear mic jack, with the connector for the front panel audio disconnected, in case that is causing the problem. I had a problem with a new build with the front panel connections that turned out to be a defective front panel assembly. The case vendor sent me a new front panel assembly and it fixed the problems.

that didnt work and i have the proper realtek drivers installed. will the front audio connection actually cause a problem with the rear audio panel? the motherboard will register that an item has been plugged in all other plugs function other than the mic and line in that will not register any sound

If the motherboard has chipset drivers, install (or reinstall) those and see if it helps. On many systems the sound will not work or work correctly if the motherboard chipset drivers are not installed before installing the sound drivers.

If that does not help, I would suggest contacting the motherboard manufacturer as it could be a hardware problem.
