You get website blocking when you pay for malwarebytes, & you have to create scanning exceptions for each in the other app in order to get them to stop attacking each other, but they work pretty well together after you set them both up correctly. Later today I'll be in my shop where I have a machine that has MSE and the malwarebyte RT scanner enabled and I'll post a list of processes and DLLs that you have to make exceptions for and how to do so in each

in the meantime.. these are the processes you have to make exceptions for in MSE in order to get malwarebytes RT scanning to work..
    For 32 bit windows...
    \Program Files\Malwarebytes' Anti-Malware\mbam.exe
    \Program Files\Malwarebytes' Anti-Malware\mbamgui.exe
    \Program Files\Malwarebytes' Anti-Malware\mbamservice.exe
    \Program Files\Malwarebytes' Anti-Malware\zlib.dll
    \Program Files\Malwarebytes' Anti-Malware\mbam.dll
    \Program Files\Malwarebytes' Anti-Malware\mbamext.dll
    \ProgramData\Malwarebytes\Malwarebytes' Anti-Malware\rules.ref
    \Windows\System32\drivers\mbam.sys
    \Windows\System32\drivers\mbamswissarmy.sys

    For 64 bit Windows...
    \Program Files (x86)\Malwarebytes' Anti-Malware\mbam.exe
    \Program Files (x86)\Malwarebytes' Anti-Malware\mbamgui.exe
    \Program Files (x86)\Malwarebytes' Anti-Malware\mbamservice.exe
    \Program Files (x86)\Malwarebytes' Anti-Malware\zlib.dll
    \Program Files (x86)\Malwarebytes' Anti-Malware\mbam.dll
    \Program Files (x86)\Malwarebytes' Anti-Malware\mbamext.dll
    \ProgramData\Malwarebytes\Malwarebytes' Anti-Malware\rules.ref
    \Windows\System32\drivers\mbam.sys
    \Windows\SysWoW64\drivers\mbamswissarmy.sys

What I don't know offhand are corresponding processes for MSE that need exceptions in malwarebytes in order to remove the rest of the conflicts.. the above list alone is sufficient to make them work together, but CPU load will be above normal at times and can slow down older machines noticably.. another thing, make sure to run as administrator before enabling the protection module or it won't work correctly.
