Is there any special way to protect my usb pendrive?
Is there any antivirus program to install in my pendrive?
Because i have important files of my work in it and i use it in many clients computers.

There is Naevius USB antivirus but its not free

And you can also use Panda USB Vaccine – Version 1.0.1.4 | Panda Research Blog to immune your pendrive from threats. It creates a un-modifyable autorun.inf file in the root directory and as most threats tries to create a autorun.inf file in the root directory, they fail as there can't be 2 files of same name at one place.
There's also a great tool for called Emsisoft Free Emergency Kit: portable malware scanner | Free removal of Viruses, Bots, Spyware, Keyloggers and Trojans
You can run it, choose custom scan and scan your pendrive even. Best of all, it's free.

Another option is FlashDisinfector:

It also creates the hidden autoruninf which protects the USB from future infection. Just be careful it doesn't give an FP like your ealerier thread from today.

Just a note- if you plan to use Emsisoft emergency kit, it'll too create a autorun.inf file in the root directory on first run, delete that file and then use panda vaccine or flash disinfector or else they'll fail to create their respective autorun.inf file.
