I'd recommend that you keep MSE but run malwarebytes once a month. I think MSE has anti-spyware built in but don't quote me on it!

Microsoft Security Essentials helps defend your computer against spyware, viruses, worms, Trojans, and other malicious software.

Anti-Malware, Virus, Spyware Protection | Microsoft Security Essentials

Many people supplement their primary anti-malware suite with Malwarebytes free because it seems to find things other products miss. The free version of Malwarebytes is an on-demand scanner and that's usually enough for most people. The paid version offers real time scanning and is supposed to work well with other anti-malware products.

Other on-demand scanners that have been receiving good reviews are HitmanPro, Comodo Cleaning Essentials, and Trend Micro HouseCall.

    Comodo Cleaning Essentials

HouseCall - Free Online Virus Scan - Trend Micro USA

No product is 100% effective 100% of the time. If there was such a product everyone would be using it. So having a few tools available is added insurance to keep your computer clean.
