So, what I'm getting from this is.... you were given warnings that it was spyware, virus, etc, and you still downloaded and ran it?? This makes no sense to me, just saying

Well on the other side, for the other, it makes sense if the warning is false positive, so i might say the probability is 50% your chance just like tossing a coin.

Any time you use a utorrant and your security programs warns you and you still download it. Well it's your fault. You just have overridden you security program. You told that program to get out of the way and let this thing in. Torrants are probably the number one way of getting infected in the first place. Now what I would do after running Malwarebytes would be to run Windows Defender Offline.
    Windows Defender Offline
It was strange because as soon as I clicked the utorrent installation file the firewall defense detected something but didn't stop the installation file and deemed it safe so I went ahead and installed it anyway. And then uninstalled it after I had to download something.

Anyways I ran a malwarebytes scan and windows defender offline scan and nothing was detected. On windows defender offline scan however, in quick scan afterwards it would say nothing was detected but after two full scans each time it would just show nothing and would say we are monitoring your pc and not a 'nothing was detected' message. So yah apart from that ran both of them and that is it.

Am I virus free or do I need to re-install windows? I just re-installed a couple days ago as per Laybackbear's advice.

When did the antivirus complained? If it was because uTorrent itself, given you've downloaded it from the official home page, most likely it's a false positive. uTorrent is one of the most trusted and best torrent clients these days and is unlikely that an official download will carry anything. Note that uTorrent will try and access internet (it's designed to do so normally) and a firewall may complain if there isn't an exception for that, but since the connection is expected there should be nothing to worry about.

Another history is the thing you downloaded using it. It may be a virus or maybe it's not. It really depends and that time I would consider seriously if the antivirus complains about those. It really depends from where do you download, many torrents sites are reputable and safe (mainly the private trackers) but some are just there to spread viruses if you're not careful.

No the firewall didn't alert me, the defense did. The defense is a mini defense thing that is not quite an antivirus but functions like one and it alerted me that some malware was there and couldn't remove it all. But just to be safe am I required to do another reformat, waiting for laybackbear's response.

I searched download.com and only version 5.0 is available for download opposed to 5.6 on the official home page. I don't trust software outside of download.com available for download.
