Cloned HD with a Virus (shortcut virus)

I have a Gateway PC infected with the shortcut virus. Since every AV I've tried inside the PC has failed, I cloned the HD using Macrium Reflect (installed inside the infected PC). The cloning was successful, I connected the cloned drive via USB but now the HD shows two drive letters and one of them shows a shortcut when clicked. I tried Bitdefender (trial version), Eset Nod (online scanner), Kaspersky (Trial version) and even Norton Power Eraser but none of them can remove the virus. Bitdefender detects the virus but ignores it because I "configured" it to ignore the file (not true). Kaspersky has detected it in pendrives once but later, when that same pendrive is reinfected, Kaspersky sees nothing. I've tried the attrib trick but I always get "access denied" message. Just in case, I've tried malwarebytes too. Any ideas, please?

Can I do it with Windows Disk Management? And wouldn't that ruin the Boot Record? I really don't know, that's why I'm asking, thank you...
