2 Hard Disks questions

So I have 2 hard disks. A smaller 350 GB hard disk and a bigger 2 TB. My question is, does it make sense to put Windows on the smaller hard disk and everything else on the bigger D Drive? If my software runs from the D Drive will I take a performance hit? For example, if I put games on D will it run slower?

I would put the OS and all programs including the games on the smaller disk and all user data on the larger disk. That assumes that both disks are the same speed - e.g. 7200 RPM
