Our main complaint is under Scan Results PSI is reporting 100% clean but under Safe Browsers it shows the same programs as having a problem. If a program has a problem it should be reported in the Scan Results.

I believe the scan is showing what programs are patched. That is, have the latest version installed.
Note
During the scan, the Secunia PSI will detect programs installed on your computer and determine whether any of them are missing any security related updates (Insecure), or whether the vendor has stopped supporting the product (End-of-Life).
The safe browsing section is showing whether they are safe for browsing (relatively).
