I have used CCleaner for many years now and I have never come across a problem with CCleaner not being able to run because of the scenario you have stated.
What part of CCleaner is not running (Windows, Applications, Registry, Tools etc) due to this and what error message does it give, if any please?

When Any updates are available-
No system maintenance takes effect (you need to watch your Hard drive light (no flashing on reboot...! This Tips me that updates are pending)).
I feel that updates lock the system.
As soon as I hide updates, the HDD light starts flashing again (after reboot).
