10x, Brink! :) Not sure what you're referring to when saying 'HDD's in a connected external enclosure'. My laptop has 2 internal bays (slots) for drives. In the primary bay I have my OS SSD, in the secondary bay the storage HDD. Both bays, and thereby both drives, are internal. The SSD is SataIII-6gbps connected and the HDD is SataII-3gbps connected.

So, again, what would be my preferred option in case we indeed assume that 'Turn Off Hard Disk' doesn't affects SSDs (as you suggest)? What would be best for the HDD? I know that letting it turn off would result in delay when it needs to be accessed again. So is there even any need to turn it off at all? I read a lot on it and most sources say that staying ON does not really do any harm to the HDD.

'HDD's in a connected external enclosure' is just an external HDD in its own case.

It really depends on your usage and needs for if you want to turn this setting on or off.

If you leave the computer running all the time, then you could save energy and heat by turning this setting on to let and HDDs turn off while idle.
