I would tend to suspect possibly a disk problem - bad clusters or worse....

Please run a full CHKDSK and SFC scan....

Click on Start > All Programs > Accessories
Right-click on the Command Prompt entry
Select Run as Administrator and accept the UAC prompt - the Elevated Command Prompt window should pop up.

    At the Command prompt, type

    CHKDSK C: /R

    and hit the Enter key.
You will be told that the drive is locked,
and the CHKDSK will run at he next boot - hit the Y key, press Enter, and then reboot.

The CHKDSK will take a few hours depending on the size of the drive, so be patient!

After the CHKDSK has run, Windows should boot normally (possibly after a second auto-reboot) -
    then run the SFC.

SFC -System File Checker - Instructions
Click on Start > All Programs > Accessories
Right-click on the Command Prompt entry
Select Run as Administrator and accept the UAC prompt - the Elevated Command Prompt window should pop up.

    At the Command prompt, type

    SFC /SCANNOW

    and hit the Enter key

Wait for the scan to finish - make a note of any error messages - and then reboot.

Copy the CBS.log file created (C:\Windows\Logs\CBS\CBS.log) to your desktop (you can't manipulate it directly) and then compress the copy and attach it to your reply

so I am having some issue using my photo software lightroom. All the pictures that I imported into it are not there at all. Not just moved, but not there.

Could making windows genuine have reset everything? I had to install firefox since that was gone, etc etc. Thoughts?
    thanks

None of the fixes applied here would affect either data or installed programs.
I would suggest backing up to external storage before running the CHKDSK.

So a possible reason that I can't see my desktop is that I now have a folder under users with a little lock by it. When I click it and go to desktop, it lists the items that are displayed in the desktop currently since this weird genuine issue started.
If I go to another files with the same user name WITHOUT a lock and go to desktop, it lists what I usuall have on my desktop. UNder My documents which usuall had a whole bunch of things, is all gone and has folders titled CRASHDUMP, CYBERLINK, microsoft, NATIVEFUS_LOG, and REALLUSION.

    THoughts?

What the hell is going on?

    Disk corruption or malware.

man this is horrible. it seems everything is here, it's just scattered on other areas. My Documents folder is now in My Pctures folder!

Do you think I should still run the CHK DISK? Will that posibly wipe files as well or is that safe to do without backing up\

I'd back up first - there's always a possibility that if the disk is failing, a full CHKDSK could be the straw that breaks its back.
