The CheckSUR shows these problems.

Let's see if we can get the CheckSUR squared away first.

I've uploaded a file - spdab.zip - to my OneDrive at Noel's OneDrive
Please download and save it.
Right-click on the downloaded file, and select Extract all…
Extract to the default location - which will create a new folder spdab in the same place.
Open this folder - there should be two folders inside it (Manifests, and Packages)
Copy the content of the Packages folder to the folder
C:\Windows\Temp\CheckSur\Servicing\Packages
And the content of the manifests folder (.manifest files) into this folder:
C:\Windows\Temp\CheckSur\Winsxs\Manifests
Now run the CheckSUR tool again (it may take a while)
Post the new CheckSUR.log file, and the CheckSUR.persist.log file.
New log. I've removed old persist but it wasn't recreated.
That's got CheckSUR happy, at least
Now back to the SFC problem.
Please run the following commands, and post the results.
DIR C:\spdaa
DIR C:\Windows\winsxs\spdaa /S
Here are some instructions to make life easier :)
1) To open an Elevated Command Prompt Window (the ECP window), click on Start, All Programs, Accessories – then right-click on Command Prompt, and select Run as Administrator. Accept the UAC prompt.
2) To run the commands easier, highlight the block of commands, and right-click on the highlight – select Copy. In the CP Window, click on the black/white icon at top left – select Paste. The commands will run but may not complete the last command, so hit the Enter Key once.
3) To copy the results... click on the Black/White icon in the top left, and select Edit... 'Select All', and hit the Enter key - then use Ctrl+V or r-click+Paste to paste it into your response.

Well - that explains why it didn't work!
Somehow you managed to copy the whole folder, rather than the contents of the folder -
please try again, following my instruction very carefully
reboot to the Repair Environment - as soon as the machine restarts, start tapping F8 - this should bring up the Advanced Boot Menu, at the top of which should be the option 'Repair my Computer'
Pick that
You'll have to log in with your username and password.
Pick the option to use a Command Prompt
At the prompt type
DIR C:\spdaa
hit the enter key - if you get a 'Not Found' error try
DIR D:\spdaa
or
DIR E:\spdaa
The drive letter in use when you find the folder will need to be substituted (for<drive>) into the following command...
XCOPY <drive>:\spdaa <drive>:\windows\winsxs /y /i /s /v /h
(e.g. XCOPY P:\wfire P:\windows\winsxs /y /i /s /v /h )
run the command (it should take almost no time) and when the prompt returns, type
EXIT
and hit the Enter key to exit Command Prompt - reboot to Normal Mode Windows.
Now run SFC /SCANNOW in an Elevated Command Prompt
then reboot and upload the new CBS.log file to your reply
I've copied contents first
I don't have repair partition so I don't have repair option on bootup :/
All files were replaced by taking owner of the file then cacls and then file replace.
In that case you should boot using either a repair cd or the installation DVD, and get into the repair menu with that.
Tried to boot from 64-bit SP1 installation disc but it shows famous error:
"This installation disc isn't compatible with your version of Windows. To upgrade, you need the correct installation disc. For more information, check your computer's system information. To install a new copy of windows, restart (boot) your computer using the installation disc, and then select Custom (advanced)."
It's probably because I'm booting from Areca RAID controller instead of normal drives. I will have to install separate copy of Windows 7 on another disk so it will see NTFS then boot into proper repair console.
