Those all look normal to me - maybe I'd better check my reasoning...

Please run the following command, and post the results...

    Code:

...just as well - it's going to take me until then to wade through my backlog, and work out what I'm doing wrong here!

I think I was right the first time

Please open an ELevated Command Prompt, and run the following commands...

    REG DELETE "HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\SideBySide\Winners\amd64_microsoft-windows-crypt32-dll_31bf3856ad364e35_none_bedf38e7613bbfd6\6.1" /V 6.1.7601.18648
    REG DELETE "HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\SideBySide\Winners\x86_microsoft-windows-crypt32-dll_31bf3856ad364e35_none_62c09d63a8de4ea0\6.1" /V 6.1.7601.18648

Close the window, reboot, and run a new CheckSUR scan.

That cleared that up (at last!)
So - let's check SFC again, and see whether anything needs doing there - Please run SFC /SCANNOW again, and post the new CBS.log file.

SFC is clear, but you have multiple errors of this kind in the background data...

    Code:
2015-07-14 16:16:07, Info CBS Appl: Evaluating package applicability for package Package_56_for_KB3037574~31bf3856ad364e35~amd64~~6.1.1.0, applicable state: Absent
2015-07-14 16:16:07, Info CBS Plan: Skipping package since its start state and target state are both absent for package: Package_56_for_KB3037574~31bf3856ad364e35~amd64~~6.1.1.0, current: Absent, pending: Default, start: Absent, applicable: Absent, targeted: Absent, limit: Installed
2015-07-14 16:16:07, Info CBS Perf: Resolve chain started.
2015-07-14 16:16:07, Info CSI 0000000b@2015/7/14:20:16:07.972 CSI Transaction @0x311be0 initialized for deployment engine {d16d444c-56d8-11d5-882d-0080c847b195} with flags 00000002 and client id [79]"TI1.30457457_3698765779:2/Package_for_KB3037574~31bf3856ad364e35~amd64~~6.1.1.0"

    2015-07-14 16:16:08, Info CBS Failed call to CryptCATAdminAddCatalog. [HRESULT = 0x800706f7 - RPC_X_BAD_STUB_DATA]
I can't find much data on it

Try Windows Update anyhow - do a Check for Updates, and attempt to install ONLY the oldest found update.
If it goes in OK, try the rest.
If it fails, post the C:\Windows\windowsudpate.log file.

Why not? - post a new MGADiag report, as well.

Ok updates did not work. Ran another SFC /SCANNOW just for the heck of it.

    Microsoft Windows [Version 6.1.7601]
Copyright (c) 2009 Microsoft Corporation. All rights reserved.

    C:\Windows\system32>SFC /SCANNOW

Beginning system scan. This process will take some time.

Beginning verification phase of system scan.
    Verification 100% complete.
Windows Resource Protection found corrupt files but was unable to fix some of them.
Details are included in the CBS.Log windir\Logs\CBS\CBS.log. For example
    C:\Windows\Logs\CBS\CBS.log

Here are all the logs and the MGADiag report Microsoft services
