Hello everyone, so basically the title is self explaining the problem.
The idea is that some of my icons appear with a different background which stresses me, would know if i can fix it.

You might see if resetting the notification area icons may be able to help. :)

Brink thank you, but still it won`t work
As a test, create a shortcut of one of the programs that has this black background on your desktop, then look at the shortcut's icon in details or list view in Windows Explorer to see if it shows the same way.
If it does, then that's just the 16x16 small icon the program developer used for it.
