Yeah i copy aero theme and folder for "Themes" to desktop, rename all folder, files and file's content so it match new theme's name, then i use Ave's editor to work on "newname.msstyles" while it's still in folder next to Shell and en-Us.
I edit it,save(sometime i get error sometime i don't) and apply it through Personalization. It doesn't always apply it as it should(the damn arrow don't always disappear) so i change it to classic theme and back on my theme and it works.

With the problems you are having I would recommend going to their forum and turning in a bug report VistaStyleBuilder - Index

Your solution could be this. Start menu color change ??. I have experienced the same problem. Make change to every occurrence of the Theme name.
